The ECU will maintain the proper Air/Fuel ratio. So if the engine can flow more air the ECU will supply more fuel. The only time you would need to program the ECU is if you want to richen up the fuel mixture above what the ECU is programed for or if you wanted to adjust and increase the timing. Now if you add something like a turbo then you would definitely would have to reprogram the ECU. FI doesn't like a lot of timing and would also have to increase the fuel injector size which would need to be reprogramed for. There are performance chips that can increase fuel mixture.
