Forget the complications and go to the basics.

Youu know you have spark because it will start and run sporadically.
With EFI you have two other checks, fuel and air/fuel mapping.
You are totally dependent on an electric fuel pump to keep moving so check to see if you have proper fuel pressure, your pump is working, and that your fuel filter is not blocked.
Check for free flow through your air box.
After that check your CDI.
Electrical shorts usually do not cause bogging throttle and popping exhaust. Bad mapping and twitchy fuel pumps do.
