Turns out the headlamp works only when the bike is running, which is weird but fine for now. The rear brake light switch is still a problem and I don't see any obvious wires.

There are wires coming out of the top of rear master cylinder that trigger the brake light. They lead up to a plug that's in the area by the seat. Check those wires and the plug to make sure nothing came loose. There is a chance the switch in the cylinder went bad if you can't trace the problem to anything else. I haven't looked to see if the switch is replaceable or if it would mean a whole new cylinder.
