I wonder if the valves were so tight, and never adjusted for the life of the bike so far, that you had impact on the piston head (slight) from one of them, or both... No way to verify except removing the head, but if it was touching, it could have made the noise.

I know it did NOT go away after you adjusted the valves, but a valve(s) may have damage now, and making a noise? Why would it seem like it is making the same noise, I know...Long shot, but if the lower cam is OK, might be a "next" step?

It's running, so if you catch this before it grenades somehow, you should be able to rescue the engine preemptively.

On post 23 I took pictures of the piston and top of valves. I didn't notice anything wrong. What would I look for to inspect the valves further, and how do I inspect the lower cam? Remove the cover/starter by the shifter?

I was looking for YouTube videos on that and haven't seen anything quite yet.

I missed those links. Valves look fine. If there is any unusual condition of the lower cam, people here will recognize it, but it might be obvious if it is not a good smooth surface.
